If you're wondering why the colors are so weird, you should know that these are for a humorous fan-made starcraft campaign that the guy is making, so I tried to make them look bizarre. Constructive criticism is much appreciated.
Specifically I would like to know what I should do with the smoke coming out of the marine's cigarette, and what sort of file I should save them as.

I think these are wonderful. I dont know what to tell you to improve on them. I do a little coloring of this type.
You can take a look at my stuff here

As for the smoke the only thing I would suggest is do some hilighting and shading with the airbrush.

I made frogfire green as per request of the guy I made it for. The other one was a bit hard on the eyes: http://www.campaigncreations.com/starcraft/rainblades/frogfire.bmp
two other variants as well:

Always save everything as a Photoshop PSD Keeps things as editabul as possible. When you want to display in as a finished image, you'll want to choose a file forat thet will best suit the medium you wish to display in on. If it's for the web, you'll want to use JPEG's.

Try using the smudge tool on the Smoke to soften the edges.

You've done quite well on those images... The only thing I can see is that the light source seems to be a little wrong in places. And you've missed some minor shadows here and there but they were hard to find, so I would worry about it.

Anyhow, just my thoughts...
