I'm starting to wonder if you have a bad sector on your disk. Another option I would try if it were my hard drive is to download and burn a Linux Live CD and see if I could locate the problem from within Linux. The Live CD will boot to Linux from the CD without installing it to your hard drive, and will give you a way to look at the disk without starting Windows.
