I presume when you submitted your site the links all point to the main page and that most links pointing to your site point to that page so it is getting indexed. It just means that page ranks above the front one for your keywords. Headers are hierarchical and so you technically can't just have a H3 and H1 is a powerful tag so make use of it and other structural markup tags like EM and STRONG.
