Here's another interesting question. In photoshop (obviously) is there are way to merge two layers together, without flattening the whole image?<P><P>------------------

Yes, there are several. The two that come to mind right away (ie. the two that I use the most) are, Link the layers you want to merge, and select merge linked. The other is to make all layers that you don't want merged invisible, then select merge visable. <P>------------------
