I have some advises first.

Ixi, I think you need to rethink the way you create gif files. The 'usual' way to proceed is to create a new layer, to fill it with the background color you want to use your sig with (eg #2b0404 on average for the Asylum), and then to add your text/images on blank layers. This way you can either change the background or achieve a nice transparency more easily. In your case, your text effects are linked to a blue background. As the result, the transparency may not be optimal.

As to the "big transparency problem" of this animation, it seems that some layers were left visible on all the frames. Try to browse through your animation and desactivate the unwanted layers.

After taking another look at your .psd, I think you also need to tweak frames n°7 to 13, they don't match exactly the previous and the following frames. You could even remove them, I don't think they add much to it.

Overall, I like the idea behind this sig, but I think your animation would be more 'efficient' if it were smaller and more fluid. Furthermore, these white shapes are fine, but they could also represent something... I mean, they are nice, but the sig would be nicer if the moving parts were metal parts, weapons ; I don't know... I think you need to customize it some more.

One thing to check, If you are using Adobe ImageReady. Display the animation palete and check the lower left corner of the frames in question. An icon indicate the frame disposal method, non if Automatic is selected. Right click on each frame or selection of frames in palete to modify the setting.
