I have used it before and it is easier to customize I think. Everything is run through 1 PHP file which makes things less cluttered. I like it a lot! Only problem with phpShop I really had is that it only allows you to add one product at a time. I had to use phpMyAdmin to upload a database for it. Also, I had to change some sloppy code. But you can add modules for PayPal (or write your own), and Authorize.net. osCommerce takes quite a bit longer to customize though.
